We can check the "quality" of separation by using a different chemometric method.
Principal coordinates analysis (PCoA or PCO?) can be viewed as a more general form of PCA as, even if in PCA the use of a covariance or correlation matrix is implicit, PCoA can use a variety of different measures of distance or similarity.
